Can two practicing Catholics get married by a preist in a non-denominational chapel?

Ordinarily speaking, two practicing Catholics would be expected to marry in a Catholic church. Marrying outside of a Catholic church would require permission from the bishop. If there is a particular reason why this chapel should be used (e.g., military base chapel, alma mater chapel), ask your priest to help you request permission to use the chapel.
