I know before that is has a holy water in it. But I buy it because the signage says Holy Water Container, Small Medium Large

Again, please discuss this with your priest. Your concern sounds scrupulous. An internet forum is not the place to help you examine your conscience.

It is perfect fine to buy a holy water bottle with water in it.

Those selling it know this. The price is appropriate for the empty container. The holy water is complimentary and a blessing on the buyer. It is OK. Holy water is easily obtained for free, usually including at the monasteries and shrines whose bookstores or gift shops sell the containers. It is more convenient for their guests if the containers come pre-filled. They’re just being thoughtful.

Holy water is very sacred , so please show respect towards it as any other blessed item.

The container itself is not normally blessed.

He only wants the container. He can pour the water out (appropriately, in case) and get holy water from his parish.

He said the price is appropriate to the empty container, so it seems the blessed water is not being sold.

Like selling the container of the relic with the relic included.

You know, you can only buy the containers. There is a Catholic church supply store near me that sells them for around a dollar.

This isn’t quite right. When an item that has been blessed is sold, it may only be sold according to the intrinsic value of the item apart from the blessing. It is not true that items of value have to be given away once they’ve been blessed, which would be the situation if blessed items couldn’t be sold.
Having said that, most bookstores of the type that sell holy water containers that I know of will sell the bottles empty and then offer to fill them with holy water after they have been paid for. It avoids that confusion and makes certain that no one gets holy water who does not want it.

If I wanted the container without the water, I’d ask the staff if they had any still in boxes that were empty. I’m sure they’d comply, if they could.
