I’m a little confused about something. In one of the prophecies regarding the Messiah (not sure where exactly this one is, probably Isaiah or Daniel) the Messiah is said to come from the line of David. Granted, Joseph did descend from David, but he was not Jesus’ biological father, so that makes this prophecy false. Am I missing something here?

Yes, with adoption, the Jewish child gets the full legal rights of the new father. Jesus was as fully assumed from the line of David as if He were Joseph’s biological Son.
 
Although many today say that Mary was not of the Davidic line, there is no explicit evidence for this in the Gospel accounts. Even so, Joseph was the presumed father by the fact that he married Mary and was registered as Jesus’ father. He never had to formally adopt the son of his own wife.
