I understand as part of the criterion the council used in determining the bible canon, the books had to be of apostolic origin. How did the council determine the books of the doubtful authors were of apostolic origin e.g. letter to the Hebrews, 2nd Peter etc.?

First off, what council are we talking about?
 
When we say doubtful, not everyone doubts the authorship of Hebrews or 2 Peter. There may have been differences of opinions but there are plenty of great Catholic minds that have never doubted that St. Paul wrote Hebrews and St. Peter wrote 2 Peter. In those cases doubtfulness is in the mind of the doubter.
