I am planning on visiting Rome with 2 daughters [7&9] in early May. Any suggestions on which museums at the Vatican would be best? Suggestions for hotel or convent accomodations? Other attractions that would be best to visit with children?

Go the website of Inside the Vatican and have them send you a copy of their January-February 2005 issue; (I think back issues are about #2) the back page lists approx 18 pensions and small hotels run by religious in Rome and also anothr 15-20 other hotels.
They provide all contact inormation you would require.

The houses run by religious average 100 Euros or approx $125 American per night.
 
Supposedly there is a “Museum of Purgatory” at the Church of the Sacred Heart in Rome. It has artifacts like a wooden door that has a burnt hand imprint from a vision that a woman had from her dead husband.

My wife and I visited Rome in May of 2004. We had such a great time. Your daughters will be in a state of awe over the majesty of St. Peter’s Basilica. Make sure that you give yourself enough time to spend there. Have your daughters received first reconciliation and first Holy Communion yet? If so, take them to confession and Mass at St. Peter’s. Receiving the sacraments in Catholicism’s principal basilica really made the universal nature of the Catholic Church hit home for me.

MAKE SURE THAT YOU GET TICKETS FOR THE SCAVI TOUR!! This is imperative because any trip to Rome is incomplete without this. This tour is so worth it. You will get to see the bones of St. Peter himself! You need to make reservations before going to Rome. Get in touch with your diocese and they can arrange for you to get reservations for the tour.
