Can we learn to control physical reality with our minds?

All of our powers, natural or otherwise, come from God and is sustained by God…
Yes but the reality-bending cases you are talking about are classified under two types of events:

You either have something God supplied mankind at the start of our creation. (Our natural faculties such as sense of sight, hearing, intelligence etc).

OR

You have an event where God is an actual, active presence, exercising His power in response to the faith you have expressed. It’s His power at work, not a function that He planted within us.

We can be the functional causes of miracles. By this I mean that God permits the actuality of miraculous powers based upon specific kinds of human choices or incantations.

At worst, this reduces God to a being subject to our demands and control (a.k.a. a wish-granting genie who turns people into superheroes) while at best, you’re only saying that God can ‘awaken’ fantastical, reality-bending abilities that can then be replicated (just as our modern technology allows us to replicate many effects our ancestors would call miraculous). Again, so long as it is something that is within man’s power, faith is not necessary. Faith requires the exaltation of the higher power, belief in its greatness, and finally, its demand that whatever you desire is aligned with His will, not just yours. A function requires only thought (and perhaps some difficult but doable addition of tasks, focus, and knowledge) much like how we start first with thought in order to move our limbs.

If physical reality is essentially just wave forms, then what is stopping us from manifesting what ever we want with our minds?
Why would you think any and all waveforms are subject to your mental control?

And what is so special about waves? Why wouldn’t you have said “If physical reality is essentially just particles, then what is stopping us from manifesting what ever we want with our minds?”

Or how about: “If physical reality is essentially just wavelets, then what is stopping us from manifesting what ever we want with our minds?”

Descriptions of particles, waves, and wavelets are all mathematically interconvertible, and they are just that, descriptions, nothing more.
