Catholics persecuted during the reformation?

Many of them - certainly not all - were traitors. Quite rightly, many of these were executed.​

Not forgetting THE WIFE of Henry VIII executed as a traitor.
When you create the law any Catholic you meet can become a traitor by their refusing to renounce their religion or, as in the case of Henry’s wife, just by being inconvenient.
 
Here is a series from ewtn called Catholicism: The Heart of History. I think programs 5, 7 and 8 would answer some of your questions as well as give you resources if you want more information. I really enjoyed the series.

Please - read the book by Alice Hogge. She is not sympathetic to the Catholics, especially
the Jesuits; but, she does prove:

1.) Roman Catholics only wanted to practice their religion by
having Roman Catholic priests celebrate Mass for them.
Sometimes, these innocent Catholics lost their lives at the
stake for sheltering English priests who only served them
Holy Communion.

2.) Jesuit priests sent to England had to swear an oath NOT
to involve themselves in English political affairs - including any
anti-Elizabethan plots. When Jesuits were caught, they were
tortured into false confessions. Nevertheless, they did not
renounce Roman Catholicism.
