How do I honor my father but not condone his behavior?

I am struggling with sin against the 4th commandment, honoring my parents. I am an adult with a family of my own. My father has left my mother for another woman after 47 years of marriage. Obviously my mother is heartbroken as she has dedicated her life to her husband and children and now is left all alone. I guess I have taken my mother’s side and do not include my father in my life or my children’s as much anymore. It is too hard for my mother to be around my father, so I have told him he cannot attend my children’s sporting events. I give my mother the first right to attend because we are all she has. Am I sinning by not honoring my father?

You are honoring your father by speaking the truth to him in a kind but uncompromising way. It seems that you are doing this. Call him periodically to ask how he is. By all means keep praying for him and let him know this.
