My little sister died when she was twelve days old, but was baptized. Would my little Molly be in Heaven?

I would say yes because that is the only reasonable expectation.

If she was Baptized, then yes, we should expect her to be in Heaven.

Dear Penony,
It is a very loving sibling to be concerned about your sister and you have my prayers.
Your sister id definitely in heaven. Her baptism made her part of the body of Christ and at twelve days old she would be unable to commit any sin. We cannot always explain why God calls someone back to him at the start of life, but rest assured that life is about love and because of your love for Molly, her life was fulfilled.

Peace be with you,
Deacon Frank

Yes, she is most definitely in Heaven. And good job to your parents for having her baptized so early. Now she is in Paradise.

I would also encourage you to pray to her, to ask her intercession on your behalf. She is a saint who is in the presence of God. It is a great gift from God that your family has a very special saint who they can ask for intercession. It is a sorrow that she was taken so soon, but a joy knowing that she is with God in perfect happiness and she prays for you so that some day you will all be re-united together in the perfect family of God in heaven.
