My wife and I were married five years ago in the Catholic Church. I was baptized Catholic; however my wife was not baptized Catholic or Protestant when we got married. Up to this point we understand that our marriage was not sacramental. But three years afterwards she received the sacraments of initiation during the Easter Vigil. Our question is: Is our marriage now sacramental?

Yes. Baptism is the gateway to the other sacraments and both parties must be validly baptized in order to receive the sacrament of matrimony. Once your wife was baptized, your marriage to her became sacramental.
