I think we need a source for this question. Without more information, I don’t see how we can answer this. We need to see the context of her question and what she says before and after it.

It has often been said and is apparently a fact that Mother Teresa struggled with the faith as did many saints. Remember that Satan plants seeds of doubt into our minds particularly in the minds of those who have hard paths to walk as she did.

Many saints have referred to these situations as a dark night of the soul, when they reach a ceratin point and can no longer seem to find a way to reconcile their faith with the sheer despair and outright evil and insanity that they see every day around them. In the case of Motrher Teresa, remember what her ministry was, to be with the dead and dying on the streets of India. Being in that environment would surely and completely test the faith of the strongest among us. How much suffering , deprivation and inhumanity can one be exposed to and remain firm? I doubt very many could without experiencing some doubts from time to time.

As far as the Church, I’m sure they see it in that same light. She struggled as we all struggle.

She struggled in the trenches not behind a computer in a warm and comfortable environment.
