Then shouldn’t they be excommunicated since the bishop has already warned them?

If they are excommunicated, then they died outside the church, and thus would burn in hell?

He did not warn them as in “order” them. He simply gave them very strong advice. He did not excommunicated them because he understood their position that Governments had no right to get involved in Church minestry like that and no matter what the political state of south america was, the Church cannot be politically pushed around. He actually understood why they did it and that the native people did not want the church to withdraw like that, they had a strengthy faith.
 
researched this some time ago and never found any indication that Jesuit priests took up arms as shown in the movie. The following link gives more details about the Guarani missions.

I have some books in Spanish about that and some Jesuits in fact took arms against the Portuguese Bandeirantes or slave trader raiders and the army of the Crown.

If you can read Spanish get “Indios y Jesuitas” cannot remenber the author, some french historian.
