What is the difference between "soul" and "spirit"?

What is the difference between “soul” and “spirit” in matter? If the Holy Spirit sustains the universe, does His presence infiltrate everything? Even inert matter such as rocks? And where does the concept of the soul come into the picture. I have always beleved that all living beings had a spirit, but that only man had a soul given by God.
