If my rusty brain remembers correctly, Father Hardon says that Jesus is present everywhere as God, but is not present everywhere as the God-Man. As God-Man, Jesus is present in as the Risen Christ at the right hand of God the Father in Heaven and is present as the Risen Christ in the Eucharist. Christ is present everywhere else as the One God in the Second Person of the Holy Trinity.
The Baltimore 3 Catechism and Mass by Father Connell says on page 13:
“Q: What do we mean when we say God is all-present?
A: When we say that God is all-present we mean that He is everywhere.
a) God is everywhere:
first, by His power, inasmuch as all things are under His dominion;
second, by His Presence, in as much as nothing is hidden from Him;
third, by His Essence, inasmuch as he is in all things as the cause of their being.

Father Hardon also mentions, if memory serves correctly, that God didn’t break off pieces of Himself into his creation—a distinction from Pantheism which teaches God is literally in all things. Such a notion is absurd, for if God were literally in all things then it would be appropriate for us to give divine honors, to worship and to provide sacrifice in honor of our telephones, for example. Pantheistic beliefs easily lead to literal forms of idolatry, and we should always highight this distinction when teaching about God’s Omniprescience.
