Is there any theological reason why those born in the desert during the Exodus were not circumcised? This fact is stated in Joshua 5:5.

There is no theological reason. In verse 7, it says that they could not be circumcised because they were travelling. One must suppose that they had to be on their toes against possible enemies and were often on the go, so that they cold not get the rest necessary after circumcision. (v.8) Perhaps too they did not circumcise babies in those days.
