I'm Catholic and my wife is Born Again Christian, how should we baptize our first born?

In fairness, I don’t think I’ve seen @Gorgias declare that anyone was going to hell for doing or not doing something.
Right.

We’re just talking about whether there’s any point to discussing the liceity – that is, the legality – of an act, or whether the only thing worth talking about is the results of that act.

Now, there are a couple different cases here, and we’d evaluate them differently:
  • A Catholic cleric baptizes a person
  • A non-Catholic Christian baptizes a person
  • A Catholic layperson baptizes a person who is not in danger of death
All three of these have the result “valid baptism.”

Only one of these is a licit action. (Another is illicit, and the third – since it is not an action performed by a Catholic – is not subject to the discussion of liceity under canon law.)
 
Yes, given they were married A) in the Catholic Church or B) Sacramentaly outside of the church with proper permission.

We don’t know if either scenario is in play as OP never came back to clear up that question.
 
Since you are Catholic, and assuming that your marriage is sacramentally valid (Even if not, my advice still applies to this particular situation), you have a responsibility (and even more so an obligation) to raise your children in the Catholic faith, to the best of your abilities. Moreover, you need to make this explicitly clear to your wife.

Why turn your children away from the one true faith? That would make no sense.

The ritual matters less than the understanding of your son. Ensure that he KNOWs and BELIEVES that he is receiving the Holy Spirit and that it is very real–it is not simply a ritual. From that point forward, he must walk with the Holy Spirit everyday and be aware of His presence. Without the His presence and power we cannot turn from Sin and become new. The Holy Spirit is often neglected. Remember He IS:

The Lord the giver of Life
Who proceeds from The Father and The Son
Who With The Father and The Son IS Adored and Glorified

We need to rely on, adore, and glorify The Father, The Son AND The Holy Spirit daily and throughout the day.

Unity is more important–please pray on this and then explain it to your wife.
